I suppose you changed it properly via the options menu?
If so, you can try using the option via the registry, but, it's quite tricky.

Start regedit.exe
Go to: HKEY_CURRENT_USER\Software\Blizzard Entertainment\Warcraft III\Video
Find the entries called: resheight and reswidth and change them to the right value.
